Maybe it will be interesting for someone. I created new tool for Windows named DaDither that allows you to convert images into SCx files. The tool can create SC2, SC5, SC6, SC7 and SC8 files. How interface looks like:

Being Windows-only I cannot use it easily (any chance of open sourcing? 
), but could you give us a hint of different functionalities? for example, I see a menu to choose "platform" and "method". Which options are there?

Will you also be adding Screen 10/11/12? Or is this outside the scope, since dithering isn't needed in those modes.

The final result after loading it on your MSX looks quite a bit different. I think the program doesn't show the color clash you get on your MSX.
And where is the palette stored? Inside sc2 file or in separated file? Maybe you have a sample of such sc2 file?
No. The palette is set seperatly. You get the "normal" sc2 file. It works like this:
