Based on the user manual, it looks like the drive is only a Single-Sided model.
CPF-350 = single sided (1DD, 360kB formatted)
CPF-360 = double sided (2DD, 720kB formatted)

That is likely to make it more difficult to transfer files to it from a PC. You will need a PC with an old style disk drive (not USB), and you will need to use DOS or Linux on it to copy the files to the disk as Windows lost support for single-sided disks some time ago.

I want to add a floppy emulator in the second slot for this unit im not willing to use real floppys in there

Beter make sure that the floppy emulator supports emulating a single-sided disk drive... It is unlikely that your disk ROM supports double sided media.

I will gather all the informations I need to mod that extension cable connecting it to the Yamaha unit connector
Im not an expert with hardware but I really want this unit to work

I have no personal experience with floppy emulators. Doing some basic google searches I see that there are different firmware options for those floppy emulators. I find for instance some references to an open-source firmware for the Gotek where somebody was able to use 360kB MSX disk images (converted first to Amiga HFE format). But 720kB images failed, as he apparently does not have a 2DD capable interface, just like yourself.

CPF-350 = double sided, 360kB formatted
CPF-360 = double sided, 720kB (because two drives of 360kB)

I think you meant to write single sided, but indeed... in table 2.5.1 in page 17 it is clearly said that both CPF-350 & CPF-360 are using 1 side disks. Sad

I just assumed that to be a copy-n-paste mistake in the table. Otherwise for the CPF-360 they packed a 1MB unformatted capacity on a single-sided disk? That seems unlikely.
