Which are the outstanding problems with the latest cartridge ROM version, if may I ask?

As for who owns Aleste's copy rights these days, it's M2, and it's indeed likely they requested the ROM to be deleted given their concerns with piracy (they develope emulators and rerelease old games for current platforms). They even announced a brand new episode in the Aleste series.

I don't think (nay, I don't want to think...) that the goal is sales, but the most "practical" of the cartridge instead of the "delicate" disk version
