I'm a bit confused about the different ROM images of the Konami games that are in the TOSEC collection. There's for example "Space Manbow (1989)(Konami)(JP)[RC-768].rom" and "Space Manbow (1989)(Konami)(JP)[SCC][RC-768].rom". Could anyone please explain to me what the difference between those two is? And which one should I be using when running from the "MegaFlashROM SCC+ SD"?

Not sure, but you can test both and see if the experience differs.

Or use a more reliable source, like GoodMSX, which aims to contain only unmodified dumps.

The difference between those two version is 7 bytes in data. These changes are probably minor.
I don't know if the second version is original or not.

In theory, roms with (SCC) are mapped to ASCII8 and have the ability to use an SCC cartridge in the 2nd slot.

For example flash game TOSEC [SCC] in a ascii 8 Repo Cartridge (which does not have the SCC sound chip).
Insert the cartridge into slot 1 and a konami SCC game in slot 2 the game works with SCC audio.

The TOSEC without [SCC] are original Konami5 (Konami SCC) mapper. Use these with cartridges with SCC chip on board (MegaFlashRom SCC, Carnivore2, Etc)

You are right K72itNET. The version with 7 different bytes in data has SHA1=9447e50d1266b7cb96a414eaf9ee16c0f99e55f3.
The version mapped to ASCII8 and have the ability to use an SCC cartridge in the 2nd slot has SHA1=e388e8d8546e329d2c58269d4fa026624a640f1b.
